Rendering Transparency part 2?

In the above topic link I asked a question about rendering transparency and I was given the answer that I should have an Alpha attribute in my material. I was also told that this attribute could be overridden at geometry level with a SOP that has an alpha attribute defined such as a Point or Primitive SOP. However I have a slightly different question.

What if I have a TIF material that has transparency embedded within the file? In the viewport I am able to see the tube with my brush strokes in the material but I'm also able to see through the transparent parts of the geometry. But if I View>Mantra or render Mantra1 the tube displays with the brush strokes there but also with the transparent parts entirely opaque. How do I overcome this bug in the software? Which material do I use and can I apply a texture map in a Vex Supermaterial? (I am not currently in front of my Houdini computer to check out the parameters of the Supermaterial)
